Just unzip the file, and copy it into your GCzII folder, overwriting the old one.

Make sure you delete ALL your old cache information, located in the \Program Files\GCzII\Cache_DB folder to prevent errors from caches loaded with previous versions.

Is ApptoDate going to be uptodate soon or should we not use it anymore ?

When Tom posted the .46 version, he stated this was a temporary fix of the EXE file only, more like a ßeta and not a full release update as he knew it was not finished and still had bugs.

AppToDate will likely be updated when he releases a full installer CAB package.

Not to worry, he has done this before and it usually doesn't take too long for a full fix to come out on his website and AppToDate.
